Are you sure you have 3.1.1 installed? I think the version you have installed is the version between brackets, in this case 3.1-r1. I think they are moving a lot of packages to the stable branch, so I guess what you are seeing is a result of this. In my case an emerge -up world tries to update gnome, among other things
