Well, rpm keeps it's own database that has nothing to do with portage so rpm won't know about all the stuff you install via emerge and vice versa.
If you have programs that are not available via portage I'd suggest the following steps: 1. Search bugzilla - many times there are ebuilds in bugzilla that are not in the tree. If you find one then use it - even if you have to modify it slightly it's better than rpm. 2. Make your own ebuild. 3.
