Restore from a backup? :-) As you are posting here, I guess that's not an option. You are probably missing the big directories /var/db and /var/tmp. /var/db is (at least it seems) where information about each emerged package lies. I'm not sure which trouble you will pass without those. Perhaps someone may enlighten you more than I. /var/tmp is where portage compiles packages, and can be safely deleted. I don't know about the directory structure though.
