With correct USE-flags (BROWSER=palemoon) the ebuild installs noscript into the _system_ directory where palemoon looks for plugins. No user profiles are touched. I am not sure how user profiles and system directories interact if you have already installed a different (wrong) version of noscript in your user profiles. You might need to find a way to remove it...
