The gtk flag was not removed because it now configures pinentry-gnome3 instead of -gtk2. You should be able to select that using 'eselect pinentry', but because of [1] you'll have to enable the gtk flag for app-crypt/gcr first and then rebuild app-crypt/pinentry.
