Have you got hal in your use flags, if so put -hal in package.use for k3b, which will stop it trying to downgrade hal and dbus all the time. Hal builds against the dreaded kernel symlink, so if you haven't yet compiled the new kernel you'll need to switch the symlink back to your running kernel.
