You need to remerge ati-drivers every time after you compile a new kernel.

For the record I did the following:
1. Recompile kernel
2. Re emerge Xorg (deep with new use flags):
emerge -DvatN xorg-x11
3. Remerge the ati drivers again
emerge -av x11-drivers/ati-drivers
emerge -av x11-apps/ati-drivers-extra
etc-update
source /etc/profile
eselect opengl set ati
modprobe fglrx
startx
