Not sure if it is remotely related to your problem, but I've noticed something 
similar happening when I was using a Netgear DG834 router and happened to 
start up a box with a gigabit ethernet card (everything else was 10T-100).  
While the gigabit card was negotiating speeds with the router everything else 
was unable to use the network.  That could last for up to a minute or so.  
When I changed router the problem went away.
