Yes.  I would recommend removing the new datadir rather than copying the old
one over top of it.  You can also set the GEOSERVER_DATA_DIR option as
documented here:
http://docs.geoserver.org/stable/en/user/datadirectory/data-dir-setting.html#web-archive

They are roughly equivalent, but leaving the datadir outside of the webapps/
directory is recommended so that you can simply edit web.xml instead of
copying files around at your next update.
