Nope, layer groups in Geoserver are not a way to organize the layer tree in the caps document, they are opaque alises to a set of layers. If you want to organize the layer tree check the "wms path" property in the layer configuration and set each layer to a specific position in the layer tree. > - Layer Groups + Virtual Services/workspaces playing nicely together > (?).
