Your data references can access any file resource on your system, it is
common to have GeoServer make use of files in a "common GIS data" folder
that you use with other applications.

So set up your geoserver data directory focused on configuration, and
manage your geospatial data in whatever manner (and whatever frequency)
suites your needs.

Finally if you still want to make use of "relative" file URLs, rather than
absolute file URLs to external folders on your computer, you can add
symbolic links using the linux "ln" command.
