Yes, normally this happens as an effect of changing directly on the file
system with the XML files. They are linked via ids, if an ID becomes
dangling you'll get the error
you're reporting.

There is no easy way I'm afraid, besides locating all ids and checking if
there is the corresponding entry in some other file...
I recently made a commit that might end up giving you better error
messages... it does at least for dangling style references
to styles, I have not tried with the ones to stores or workspaces:

You can get a nightly build from the 2.8.x series and see if you have
better luck
