There are way more eyes on the list than on the issue tracker (the latter is seen mostly by devs, and some of them just filter the issue tracker messages away too). That said, this looks like an issue indeed, please open a ticket and attach enough data to reproduce the problem (a sample mbtiles file). Also, please understand that the mbtiles source is an unsupported in both geotools and geoserver, made available in the hopes that someone will step up and provide either maintenance time, or funds to improve its quality. About serving the original png directly the answer is a maybe... GWC has a "sqlite" module that might be configured to serve directly off a mbtiles, but I don't know the details, Nuno (cc'ed) probably knows more.
