Hi, GeoServer will be aware of the two geometries but will only pick one as the default geometry [1]. Supporting your use case would require extending GeoServer integration with MongoDB to allow you to pick the default geometry (when multiple are available) when configuring the layer. Such a contribution would be welcome.
