Yes we will deprecate before 2.3 goes out the door, we cannot ask the 
datastore implementors to start using the new interfaces across the 
board until next release.
But yes even without switching to the new feature model (sob!), we 
should change our interfaces over to use geoapi filter. Note geotools 
filter extends geoapi filter
so we should be okay.
