Java on gentoo is notoriously problematic and not for the faint of hearth :)
I'm however using sun-jdk from portage. Because I wanted to use 1.5 asap 
I immediately switched from blackdown to sun when I installed (sun's 
changes in the SQL wrapper stuff (iirc) and it's incompatibility with 
geotools/geoserver is currently blocking the switch to 1.6 for me :-( ).
Nothe that 1.5.0_09 is the only one that has been giving me problems 
till now, but they were major: most of the time java/javac wouldn't even 
start because it thought there was not enough memory (which was 
obviously not the case). I have downgraded to 1.5.0_08 till 1.5.0_10 
came available, and have not seen any problems since.
BTW I do install JAI &co myself from cvs, not from portage (don't even 
know if it's there).
