Sorry for the late reply, I completely missed this discussion thread before.
Rob, this is a known problem in our internal JIRA, but I neglected to create
an issue in Geotools JIRA.

At the moment, it will always do it for complex attributes only, because I
only put the code that does this in ComplexSupportXSAnyTypeBinding, and it
excludes simple features in GML3EncodingUtils (see the discussion here:
http://jira.codehaus.org/browse/GEOT-2627). 

I will create a JIRA issue, but I have been thinking, that maybe the whole
behaviour of replacing duplicate ids with xlink:href isn't always correct.
Is it supposed to encode xlink:href even if the attribute doesn't exist in
the schema (i.e. the <feature> type doesn't have attributeGroup =
gml:AssociationAttributeGroup)?
