When you say Eclipse what exactly do you mean? Do you mean using Eclipse 
as an IDE; or using eclipse Rich Client Platform as a framework to 
develop your application.
- IDE: just do it; drop in the jars following the direcitons in the user 
guide
- RCP: drop the jars into a single plug-in; make sure the plug-in has 
the boot classpath enabled (so GeoTools can use JAI / ImageIO)

If you are looking at RCP; just check out the 
http://udig.refractions.net/ project; you could even download an old 
version that makes use of GeoTools 2.1.1 and just copy what they do...
