The ArcSDE plugin has been completely rewritten for GeoServer 1.7 (ie GeoTools 2.5.x) given the number of weeks spent on it - and number of problems fixed I would really recommend tryng GeoServier 1.7.x and let us know what you think.
You will to talk to Gabriel (or look at the code on trunk) to see if Shape-ID is still used - although I recall ensuring that the row id was removed from the attribute set in order to explicitly be the feature id.
