Another small thought...  a bit of googling seems to find quite a few
reports, including with Java 6, of problems with JFileChooser when
there are large file systems attached to the computer.  Something to
do with its slowness in scanning the disks.

No idea if that's relevant to your problem but you might want to look
at some of the bug reports and see if they fit your case.
