AppleScript or AppleEvents are probably your only option.

set lstUnreadCount to {}
repeat with mbMailBox in every mailbox
set end of lstMailboxes to name of mbMailBox
set end of lstUnreadCount to unread count of mbMailBox
end repeat
--lstMailboxes is now a list of the names of every mailbox
--lstUnreadCount is now a list of the number of unread messages in
every mailbox
--The indexes of each list are lined up so item 1 in lstMailboxes
corresponds to
--item 1 in lstUnreadCount
end tell
