Hypexed left a comment (geany/geany-plugins#784) I've just got stuck on this as well. I've installed the debugger plugin and was impressed for what it does offer. I discovered the Locals tab and listing variables with values. Then I stepped and they all disappeared!
I found the Refresh option but in basic testing found it's somewhat awkward to do after every step. At least from using the toolbar. The debugger commands can be bound to a key press which would allow faster stepping. But needing to step between key and mouse would be harder again. I found Geany can have custom commands so thought it could be worked around if debugger commands could be bound to a key it would execute in sequence. But the Refresh option doesn't appear as an action for the plugin.
