I usually suggest that people install Windows first and Linux second for a dual boot configuration. The Windows bootloader will not recognize other OS's but lilo or grub is perfectly OK with giving you the choice. Definitely Windows first.... Now whether to put the second HDD on as a slave or as a primary on the second controller.... That is the question....
