Ok, I see. FWIW, have you tried to use the color options at the zoom dialog? You can set the zoom factor to 1 and set it fullscreen, so it would apply the color effects on all the screen. This includes some effects about the inversion, contrast and brightness, that I hope that could help.
In any case, I agree that it would be desired to be possible to apply those effects on a individual window.
