Hi. Actually it's gnome-common trouble caused by non-standard
installation prefix. I've filled a bug about that problem

Add yourself to CC of the bug if you wish to track changes. 

As a quick solution I can suggest to copy gnome macros
to /usr/share/aclocal or set ACLOCAL_FLAGS environment variable. 

Of course, you can use build tools like garnome or jhbuild that does all
work for  you.
