In OSX, it's fairly easy to differentiate this. When dragging items to the dock there is a clear difference between dragging the item to an existing icon (for opening with that application) and dragging it to the dock (for storing on the dock).
There are three things making this clear (again in OSX, not that DO should copy OSX, but they are the example for this interaction): 1. When magnify / grow on hover is turned on and your dragging an item to be opened by a specific application, that icon is larger than the others 2. When magnify / grow is on or off, and you are dragging an item to an application for opening, the name of that application appears above the icon ( see this video at 20 seconds http://www.youtube.com/watch?v=VNZbVQcAJYo ) 3. When dragging items between the items on the dock, the two items on either side slide over just a bit, making a place for the new item. Also when this is happening, neither 1 nor 2 of this list are happening.
