I already had the latest version, and so did the following:

1. Exit gnome-do
2. Delete or move the files above
3. Reinstall gnome-do: sudo aptitude reinstall gnome-do
4. Turn on the add-ons that I had turned on previously (they got
turned off, but the settings were maintained)

Seems to work pretty well...
