Technically you cannot expunge any messages in virtual folders, because those folders are only virtual (a filtered view of messages located in several physical folders, based on criteria you defined). I guess that setting was itnroduced as users asked "Why can't I expunge my (virtual) Trash and Junk folders?" so enabling that will expunge ALL physical folders that "provide" at least one message to that virtual folder. It is not possible to expunge only certain messages in a physical folder - you can only expunge *all* messages marked for deletion in a physical folder.
