Jack, I'm not seeing this issue on 4.2 on Win 10, Mac OS or Ubuntu 20.04...
What os are you running on, do you have write permissions on the preferences file which I think from memory is <gnucash file name>.gnucash.gcm. If you go in and change column widths in Gnucash does the file timestamp get updated when you QUIT Gnucash - not sure if it gets updated when you just save the file - doesn't look like it seems like you have to actually QUIT Gnucash to have these saved ?
