That sounds like the preferences didn't migrate. We had to change the GSettings 
schema from org.gnucash to org.gnucash.GnuCash to get preferences to work 
correctly in flatpak. We did that change in GnuCash 4.7, and there's a function 
that's supposed to transfer your preferences to the new schema.

Can you open your files by navigating to them with File>Open? Have you modified 
your preferences (via Edit>Preferences) from the defaults enough to motivate 
you to try to recover them, and if so are you comfortable with using regedit?
