This was confusing to me at first as well. Here is what you need to do. 

1. Download GnuGo
2. Download Jago (http://www.rene-grothmann.de/jago/)
3. Follow the directions under the Windows section of 
http://www.rene-grothmann.de/jago/Documentation/index.html 

It's easiest if you copy gnugo into the same directory as jago, that way you 
don't need to put the full path into jago's option window. Also, if you are 
finding that GnuGo is better than you, you can decrease the level (see the 
documentation) and play it on a 9x9 board until you get better. That might take 
a while, it still beats me.
