Yes, line 284 in /GNUstep/System/Library/Makefiles/Instance/application.make ("$(ECHO_CREATING)pl2link $^ $(APP_DIR)/Resources/$(GNUSTEP_INSTANCE).desktop$(END_ECHO)"); with that line commented "sudo make install works".
