Yes, the documentation assumes that you have at least a basic, working  
knowledge of Javascript.  I would probably recommend checking out at  
least one online tutorial; this can be covered usually in a day or  
two, and it will help immensely as you implement the API.

That said, generally speaking, you will not need to alter either of  
the scripts that you see.  Since you're using the CSE overlay, all you  
should really have to do is cut and paste the code provided into your  
page at the point where you want it to appear.
