The API does indeed return a different resultset than google.com searches. This has been a known bug for some time, and there has been no word on when - or even if - it will be fixed. Quite frankly, Google has little incentive to fix this because the only real reason that one would have to have exactly the same resultset is if you're using the API for SEO operations, which Google frowns upon for a number of reasons.
