For the record, the second set of URLs you provided have different q parameters. I.e., the first query is "where..." and the second is "when..." So I wouldn't expect them to match.
That said, you are nevertheless correct. There is almost always a variance between normal Google search results and results obtained through the various search APIs. It has been a known "issue" for some time, and the team's lack of action would make clear that the disparity is actually a "feature," probably designed to discourage scraping and abuse of the system. In most cases, the disparity is not so severe that the results are unusable, but when you use advanced search operators or, as you've seen, quotation marks, the issue becomes extreme. You might try setting up a CSE (which can be set to search the whole web) and using the Custom Search API, but it has other significant drawbacks (e.g., a 100 request limit unless you enable billing, in which case you will be billed $5/1,000 queries up to 10,000 queries).
