Technically, you can use the Feeds API with ads or in a paid app, but with some caveats.
Re: ads: As you noted, the TOS prohibit "disruptive commercial messages or advertisements." Although I am by no means a legal expert - and you should therefore consult someone who is if you have any doubts about my advice (or even if you don't) - I believe the descriptor "disruptive" applies to both "commercial messages" and "advertisements." Therefore, as long as your ads are not disruptive to the content of your page and/or site, you should be fine. And re: paid apps: You cannot charge for the service provided by the Feeds API, but you can charge for the app itself.
