Yes, this has been an issue for a long time. In fact, pretty much since the estimatedResultCount property has been available from the API. Google's official response has been that the estimatedResultCount is simply that: an estimate. But the obvious reality is that the service - and that property in particular - is intentionally inaccurate in order to discourage people from using the service in unintended manners (e.g., SEO and the construction of competing search services).
The bottom line is that the estimatedResultCount is, more often than not, not even remotely accurate and should, therefore, not be relied upon for any mission-critical operation.
