Usually if this is a general problem there would be many responses from others with the same problem. The fact that there are not means it is likely to be limited to your app. See if you can isolate the problem to one entity type or index, and then a particular entity.
You might also want to try creating a new app, and upload the same code. Then see if the problem still exists in the new app as well. You could try contacting Googlers through the billing issue form (search the group for it) or on IRC, but it is now night-time in the US so you may not get a response until their morning. Good luck!
