For the record this lasted for a few hours and then went away. It seemed that the precompilation service was misbehaving. This has happened to me a few times. It is rare but then again uploading a new version is not the thing we do all the time so it might be more common than one thinks.
Trying to upload a fix and not being able to do it, is very bad!!! I filed software issue https://code.google.com/p/googleappengine/issues/detail?id=10402 that is public, star it if you agree with me or have you seen this.
