You might get more attention from JetBrains itself on this. I use pycharm too and enjoy all the functionality and productivity gains of this mostly awesome IDE, but when deploy time comes I do it from the command line and believe me it does not impact my productivity at all. I suggest you look into that instead of spending too much energy to get this corner case resolved.
