For the always free <https://cloud.google.com/free/docs/gcp-free-tier#always-free-usage-limits> program within the free tier <https://cloud.google.com/free/docs/gcp-free-tier>, most quotas are per billing account. However, for App Engine specifically, I can confirm as Ryan mentioned, it is per application and not per billing account.
