The API doesn't support this at the moment (and I don't know if it will), but other charting application support different display options for empty values so it's something Google may consider supporting. In the mean time, my suggestion would be to calculate estimated values for the missing data points, keep track of which points are missing and add/change the marker display for those values. Something like the following:
