There is no way to change the color of the line in the zoom area. If you're interested, you can get the 95% of the functionality of the ATL (and more), without the drawbacks, by switching to a LineChart<https://developers.google.com/chart/interactive/docs/gallery/linechart>and ChartRangeFilter<https://developers.google.com/chart/interactive/docs/gallery/controls#chartrangefilter>- these would allow you to customize the color of the line in the zoom range. I wrote a migration tool<https://groups.google.com/d/msg/google-visualization-api/Y4ZmqWAjjPg/Uwr8eoWo6goJ>which you can use to test out the combo.
