Might be related or even the same issue Robert has.

I personally can't help you with this one. Maybe one of the other developers? I 
would try to narrow the issue down by creating a new user on your machine, 
setting up Mail.app and installing GPGTools again. If this is working there is 
something wrong with your Mail.app configuration.
