Well I just tried gtkpod (I didn't get that far before. I tried gPodder first), and it does exactly the same thing. I was able to successfully load an mp3 file without corruption, but creating a new playlist without doing anything else will corrupt it the same way. I haven't done any more testing than that, so I can't be too sure of exactly what causes it and what doesn't. I will play around with it some more to see if I can narrow it down.
Any ideas? I wonder if wiping out the whole thing and using only gtkpod and gPodder to reload things would work. I would rather not if I can avoid it, but I don't want to be stuck with iTunes either. (Actually it's Windows that I don't want to use). I should have the latest libraries. I am using Fedora 7 and installed everything through yum without any special tweaking. It should be a pretty clean system.
