I have tried it and found a problem. After adding the files with gpodder I have started gtkpod and used the ' Check iPod's Files' command. It found orphan files that it scheduled to delete. After saving the changes in gtkpod, the podcast files were still in the podcast menu of the ipod, but it wasn't possible to play these files anymore. I have tested this with gpodder r605 and gtkpod 0.99.12 with a iPod Nano 2GB.
