The cylinder isn't showing up, because it's asking for a plane and you're providing a circle... which in theory doesn't seem to work... although David has incorporated a lot of different "auto-translations" so that the center of your circle is being converted into a plane on the fly... and that's why you get to see your cylinder. However, it doesn't have to be a circle. It could be a point. Or better yet, a plane. As for the boolean problem, if you add a cap holes component after the cylinder, and then feed that cap holes output into the brep then it should work. But maybe post your file so people can take a look.
