Hi Taylor, it sounds like you need to organise those circles into a data-tree- hierarchy, so that the Loft component understands which circles belong together in a single loft.
There are very few components currently available in Grasshopper 0.6 which allow you to modify a tree layout, so this may be pretty tricky.
