It changed in the current version (1.5). It's now using extensions.greasemonkey.scriptvals, but it should have moved all your script data over from the old location.
Which version of Greasemonkey are you using? There was an issue with one of the betas of 1.5 where it didn't move the data, but that should be fixed in the final release.
