Dear Emil,
I run
lilypond-book --pdf --latex=lualatex file.lytex
which produces file.tex. I then run
lualatex file.tex
until it no longer tells me to rerun to get something right. When this
is done, I end up with file.pdf.
Maybe it's your version of TeX? I'm currently running TeXLive 2011.
